Nine minutes before the break, Biggleswade took the lead with Lee Allinson converting on 34 minutes.
And The Waders must have had an inspiring half-time team talk because just three minutes after the interval Kelvin Bossman put them two in front. On 50 minutes Marcus Milner pulled one back for his Brentwood side to complete the scoring. The Waders will now play a home tie against Poole Town at home in the next round.
In the same competition, Leatherhead hosted Essex side Canvey Island at their Fetcham Grove stadium and won a penalty shoot-out 6-5 - after a 2-2 draw to book them a visit to Whyteleafe in the next phase.
At the first attempt on Saturday the two sides fought out a tense 1-1 draw at Canvey's Prospects stadium. On Wednesday, Canvey got out of the traps quickest with Ishmail Kamara putting the home side ahead after just nine minutes.
The home side were woken up by the deadlock-breaking goal and they drew level on 24 minutes when Kiernan Hughes-Mason got the equaliser. The 172 fans were treated to the third goal of the match on 49 minutes when Hughes-Mason got his second of the evening but Kamara completed his own brace with nine minutes remaining to take the tie to extra time and eventually penalties in which Leatherhead held their nerve best.
In The FA Vase, Crawley Down Gatwick won their First Round replay against Fisher FC after a 4-3 penalty shoot-out, following a 2-2 draw.

Crawley took the lead on 24 minutes when Steve Major struck a free-kick that took a wicked deflection before wrong-footing the Fisher 'keeper and nestling in the net.
Fisher were sparked into life after going behind and they won a penalty on 39 minutes, after Nat Bell was fouled in the box, that Jamie Taylor cooly converted.
An injury to Fisher goalkeeper Adam Highsted meant they had to replace their shot-stopper with Justin Lee entering the fray.
And the new 'keeper was soon celebrating when Billy Walton chested the ball home to put his side in front with an unusual finish.
However Crawley were not done and, with seconds remaining, Mo Shuga stroked home a spot-kick to take it to extra-time.
In the extended 30 minutes, penalty scorer Taylor was dismissed for a second yellow card awarded for simulation. Fisher took the first spot-kick and missed the chance to take the initiative and they missed their third effort from 12-yards allowing the home side to grab victory.
