The visitors rallied and scored either side of the break, strikes from Gavin James and Dan Burnell putting them 2-1 ahead.
But then the pendulum swung in the opposite direction and late strikes from Joe Thornton and Danny South sent Aquaforce, only founded in 2012, through to the last eight.
The other Hellenic League side involved, Highworth Town, were victorious at Bradford Town.
The famous Vase was on display in Bradford's clubhouse for the afternoon and goals from TJ Bohane and Jonny Davoile put John Fisher's men one step closer to holding it aloft at the national stadium in May.
